Flashing via USB through Workbench also flashes system update?

When I flash a program through workbench, via USB, sometimes instead of flashing just the program (very quick) workbench decides to also flash the system update files, like boron-system-part1
and the system binaries. This isn't necessary and adds extra time...

Why is this happening?
