Disable specific PIN for use by other hardware

Hi there,
Nice work using the Pi with the Particle Cloud. We are using the Pi with the Adafruit speaker bonnet (https://learn.adafruit.com/adafruit-speaker-bonnet-for-raspberry-pi). When I install the particle agent, there is no sound anymore. Does anyone know if I can disable pins such that the speaker may use those pins?
